Nano-electrospray MS/MS analysis of peptides not detected in the MS mode

Abstract

The combined use of highly sensitive mass spectrometry (MS)-mode of matrix assisted laser desorption ionization (MALDI-MS) and the sequence capability of nano-electrospray ionization (ESI-MS) methods for the detection of proteins was presented. A co-immunoprecipitated protein from yes-associated protein 65 (YAP65) was analyzed by the approach using an anti-YAP65 antibody. It was found that no doubly charged ion could be detected in the ESI-MS experiment, although an ion at m/z 1647.83 was detected in the MALDI-MS spectrum. A tryptic peptide NFLDQTNVSAAAQR was identified from the heterogeneous nuclear ribonucleoprotein U from the database search of the fragment ions.
